I used a similar tool, Sketch Cache Cleaner, with good results the other day. Freed up 12GB instantly. Glad to see this being addressed.
I saw the problem with Auto Save in Sketch persists and decided to make a proper fix. It is worrying that Sketch document versions can take up to several hundred gigabytes.
Unlike the popular solution in the wild, this plugin does not break system features and deletes old versions only for Sketch documents. It also uses Sketch Actions to automatically clean up old versions for closed documents, so you don't have to do any regular cleaning.
How does the plugin work exactly? Are you positive my Versions database won't be affected?
It uses official Apple API for dealing with Versions.
This method removes all versions except the current one from the version store, freeing up the associated storage space.
You can use this method to free up disk space by removing versions that are no longer needed.

Originally, I thought it's recreated after a restart. But you must have done it. Then I found this article which claims you need a disk repair in Disk Utility. Hope it helps.
How does it play with Abstract version control?
It's best to use a proper version control system. Then you can still use the macOS Versions as a visual Undo/Redo and Clipboard manager. Nothing else is deleted when you close a document.
